The Rookie of the Year 2013-2014 title was revoked by WotC. He's also suspended for 46 months.
Cheating at the highest level of Magic and he got away with it for quite a while it looks like.
The question in my mind is: was he smart enough to only use it sparingly or is this a continuation of a witch hunt?
So, you ask your opponent to cut your deck after they finish shuffling instead of accepting it as is? If the decline call a judge and ask them to do it.

Vigilance is the only simple answer. Paying close attention (as much as possible) and asking for a cut and not just a shuffle.
I caught a player cheating red handed at an LGS via this method of "shuffle stacking" and immediately asked him to reshuffle and/or cut my deck. When he declined I called a judge and explained what I had witnessed and that i had asked for him reshuffle and/or cut and he refused. The judge asked a few questions amd then shuffled and cut for me (I'm assuming because it was my word against his) and the game proceeded. I ended up beating the guy and he grumbled the whole while.
Moral of the story ~watch closely and speak up. I'm by no means a pro but I do not on principal take part in that kind of shit and will call out anyone I catch doing so.

"Magic is more than a game to me, but I probably won't play it online. I will play a different game that's also an online TCG. MODO seems like a terrible client because I can't shuffle my opponent's deck."
Honestly, if I could have it my way, these guys would never play Magic again. Needs to be more like 460 months.

As an aside, if Wizards tracked mulligans, it would go a long way to exposing cheating. (Likewise tracking draws post mid-game shuffle, but that's WAY more complicated)
