My favorite card is Grave Pact but that isn't quite niche. I don't seem to have as many oddball fun cards that I tend to play but there are a few oddball or less played ones at least.
Black: Koskun Falls is a favorite of mine. I prefer decks that do not attack, so the tapping is not a big downside. Tainted Remedy because it makes opponent's creatures with lifelink funny. Gift of Doom which doesn't use the stack when morphing which has come in handy more than once. Pestilence is one of my favorite black board wipes which typically is on my board with an indestructible creature. Dystopia since at least someone is playing Selesnya.
White: Peacekeeper because no means no. Aura of Silence use to be more niche but has seen some prominent reprints. Solid removal with a tax effect has tripped up more than one opponent. Mandate of Peace is a great fog and a counter spell in some situations. Underplayed.
Green: Hall of Gemstone for any monogreen deck. Had a blue player try to win on my endstep and about 5 minutes into their combo, I asked where there blue mana was coming from.
Orzhov: Batwing Brume has killed a few Kranko players for me and saved me several times.
Colorless: Null Brooch is just Isochron Scepter with Negate already attached. Arena of the Ancients is great for when my commander doesn't need to tap, or attack, or is played after this and has vigilance. Great card no one expects.
Red: Apocalypse or Jokulhaups for the hard reset. Stranglehold because blue players are the worst and tutoring takes too long.
Blue: Mana Vortex for the slow decent into hell.

Batwing Brume would be a good answer to punish go-wide decks for attacking.

Thanks KayneMarco. I thought that might be the case with Batwing Brume. I asked a buddy while finding fog cards and was told it was ok. Shoulda googled.
I like the Norn's Annex effect. I didn't think to look for more. Cutting out a fog or two and some of the less important effects like Temple Bell and Helix Pinnacle for more taxes sounds like a good plan.

Just an fyi: you can’t legally run Batwing Brume. Also, here’s a list of creatures that give you permanent fog effects that aren’t in your deck:

Udpate 18-07-2023: Trying to lean into more two colour for the theme. also d=trying to lower curve, focus on protecting PWs to actually get ultimates off, as the deck struggles to close games. Idea before was almost that any of the good stuff I find can run away with the game (assemble the legion and narset), but I don't think winning that way will be as satisfying. I think it would be good if I can get a PW out, get them to ult, and if that fails, niv to refresh hand and then give it another go.
- Hostage Taker --> Baleful Strix - cheaper, good blocker, cantrip
- All Suns' Dawn --> Primevals' Glorious Rebirth - more expensive and less flexible but direct to battlefield
- Merciless Eviction --> Kardur, Doomscourge - cheaper, gain rakdos, lose removal, still protects walkers
- Silent Arbiter --> Dueling Grounds - cheaper and two colour, doesn't provide blocker
- Ranger's Path --> Expand the Sphere - can get any lands, should find some in top 6, can proliferate
- Basalt Monolith --> Black Market Tycoon - lose ral and brigthhearth synergy, cheaper, and two colour
- Swords to Plowshares --> Batwing Brume - was mainly in there as a simple staple, gain PW protection, two colour
- Assemble the Legion --> General Ferrous Rokiric - was two colour good stuff, now cheaper, and colour synergy
- Thalia's Lancers --> Jenson Carthalion, Druid Exile - lose tutor for combo, cheaper, two colour, colour synergy
- The Wanderer --> Gold-Forged Thopteryx - lose removal and protection, cheaper, two colour, a little protection
- Nevinyrral's Disk --> Pernicious Deed - more expensive, but can do in one turn, and two colour
- Narset, Enlightened Master -> Grateful Apparition - was good stuff, cheaper, PW synergy
- Boros Signet --> Staff of Compleation - more expensive, more flexible, PW synergy
- Rampant Growth --> Birds of Paradise - fragile but cheaper
- Skyshroud Claim --> Radha, Hearth of Keld - worse ramp, but gain gruul and two colour
- Azorius Signet --> Coiling Oracle - blocker, two colour, worse ramp

Always happy to see Batwing Brume in a deck. It's an old favorite of mine when I first started playing in college, about 10 years ago.
Isshin is easily my favorite commander, and one I've enjoyed playing a lot the past year. I'm not sure if you were aware, but sadly, Bushido does not work with Isshin's trigger, as Bushido only triggers when the creature blocks or becomes blocked. Ronin Cliffrider, which you already have in you 99, is probably the one most worth keeping, since it can take out opposing creature tokens if they're small enough.
If you decide to remove the Bushido creatures, that does open up some opportunities for more draw/impulse options available to Isshin, like:

Idol of Oblivion - More useful if you are running a more creature token heavy strategy.

Plumb the Forbidden - is one of my favorite draw pieces, especially in response to board wipes.

Tome of Legends - Fairly helpful, & easy enough to get a few more counters on.

Commissar Severina Raine - If you aren't opposed to Universes Beyond, she is a slightly worse Skullclamp and is also an excellent finisher for Isshin decks, especially token focused ones.

Gruesome Realization - Like a Night's Whisper with a modal option to also soften up an opposing board, especially useful against other token filled board that lack power/toughness modifiers of some kind.

Professional Face-Breaker - Is kinda like a budget-ish version of Tymna the Weaver if you squint hard enough. Both reward you for going wide with attacks.

Tocasia's Welcome - Another option if you have lots of creature tokens, but could work for you since about 20 of your current creatures are 3cmc or less.

Brazen Cannonade - An impulse draw for 2nd main phase after combat.

Karazikar, the Eye Tyrant helps keep attackers away from you, and Goads up to 2 creatures per board with Isshin out.

Stonehorn Dignitary with Blade of Selves is honestly pretty hilarious tech. I used to run Stonehorn in my old Alesha deck that eventually got converted into Isshin. I used to think reusing it with Alesha alone was spicy.
Also a big kudos for running Batwing Brume, I rarely ever see it. It's an old pet card from some of my earliest days. I'd recommend checking out Scapegoat as a cheap board protection effect, especially if you have creature token generators on board.
If you like Stonehorn Dignitary, have you thought of maybe adding a Goad subtheme? There's stuff like Karazikar, the Eye Tyrant & Vengeful Ancestor which work with Isshin. Although you aren't blanking opponents' combat, you're forcing them to fight each other.
Goad can really mess up non-combat oriented strategies that have smaller creatures & squishier boards, & might rely on them for value or combos instead. This can be more harmful than stopping their combats for a few turns.
