Mimeoplasm x Lieutenant (EDH)

Hello pals! Just to be sure: I'm buidilng a budget EDH deck with The Mimeoplasm as commander.
The question is simple: If Mimeoplasm copyes some creature with the Lieutenant ability (that cares if you control your commander)... will that ability be active? I mean, I'm controlling the commander, right?

Yes, that works. The card you start the game with as your Commander will always have that designation during the game, no matter what happens. The Mimeoplasm in your example is still a Commander, and will turn on any Lieutenant abilities he gains by becoming a copy of something.
