The Stack in Emperor

If the stack in emperor is the same does that mean i can cast a counter on another emperor's spell, or am i not allowed to. Or is there multiple stacks between adjacent players between each other.

It's a social format. You can discuss with the other players whether you want emperors to be able to interact with opposing generals before losing their own.

First, rules questions should be asked in the Q&A.
There's no such thing as separate stacks. There is only one stack.
That said, games may use an optional "limited range of influence" rule. This basically means that your spells and abilities can only affect or interact with players within one or two seats of you, and that generals can't directly interact with an opposing emperor until the opposing general between him or her and the opposing emperor has been defeated.
