Say for example a Phantom Nishoba attacks I have 2 creatures to block does the controller of Phantom Nishoba remove 2 counters or just 1? and why?

my buddy and i argue about this as to whether or not damage happens all at once or individually

Rulings from the Gatherer:

4.10.2004 - If this card takes damage from multiple sources at once (for example if it is blocked by multiple creatures in combat), it only loses one counter.

The reason why, is that all combat damage (even if coming from multiple sources) is dealt at once. So there is only one event where Phantom Nishoba would be dealt damage that gets replaced by its last ability.

unless one creature has first strike and another does not, then the damage would occur seperatly

That is correct. When a creature participating in combat has first strike or double strike, a separate combat damage step is created for the first strike damage.
