Can someone please explain to me how Nivmagus Elemental works?

You cast or copy a spell. You then activate Nivmagus Elemental 's ability and exile that spell as the activation cost. When the ability resolves, Nivmagus Elementa gets two +1/+1 counters.

For reference, spells only exist on the stack. You can't exile an instant or sorcery card in your hand.

You cast the instant/sorcery, and then before it resolves you exile it and put 2 +1/+1 counters on it. The spell won't resolve.

It is pretty simple, though proper understanding requires you to know what "instant or sorcery spell" actually means. They key to getting grasp of this card is to realize that the only zone that you can exile a spell from, is the stack. Nivmagus Elemental doesn't say anything about a "instant or sorcery card" in addition to some other zone, so it can only work when exiling said spells from the stack. This basically means that you can activate it by taking an instant or sorcery spell that you have cast and that hasn't yet resolved, and exiling it from the stack. This action makes it disappear from the stack, so it can't resolve and have its effect any longer.

Short version: You may exile unresolved spells you control from the stack, thus trading the effect which that spell would have had for +1/+1 counters on Nivmagus Elemental .
