If i swap a creature into play with ninjitsu, does my opponent still have the opportunity to use vapor snag on it before damage calculation happens?

Yes. After the activated ability resolves, placing your creature into play, the active player (you here) gets priority. If you do nothing with it and pass to your opponent, then he is perfectly fine in casting a vapor snag.You don't actually move to the next step in combat until both players have passed on an empty stack, and he is completely entitled to cast things when it is his chance.
