Sliver Queen won't go into EDH deck

For some reason, when I switched the Commander of an EDH deck from Progenitus to Sliver Queen, it won't let me add her to my main 100. Progenitus works fine when I add him to the mainboard, but for some reason whenever I try to add the Queen to the mainboard after switching to her as Commander, it always takes her out of the list.

You're not supposed to have the commander in the 100 99. Would you run the commander in your physical 99?

Matsi883: The common trend on this website was to have your Commander in the 100. No, I wouldn't list run her in the physical deck, but I was wanting to know why I couldn't do as I and several others have done when posting decks to this site in the past.

Since that is the correct way, yeaGO probably applied the new EDH validation to have it that way.

On tapped out the commander was always meant to go into the command slot and not the mainboard. (Otherwise you end up with two copies in the playtester)

I think you should be able to have your commander in you mainboard decklist. It contributes to the creature count of your deck, and more importantly, the color ratio analyzer to help you keep track of you mana fixing. I put my commander in all of my decklists.
