If I cast Teferi's Protection in a two headed giant game does the effect apply to my partner and their permanents as well?

"You" just means you, even in 2HG, so your teammate's permanents won't phase out and your teammate won't get protection from everything. It will keep your team's shared life total from changing until your next turn.
