Timber Protector vs Board Wipe

If you are playing a card like Timber Protector that gives all OTHER Treefolk indestructible, if you use something like Wrath of God, does that kill all the Treefolk since the one giving them ability is killed also?

No, it doesn't. Something like Wrath of God only tries to destroy things once as it resolves. At the time it does this, Timber Protector isn't indestructible, but all of your other treefolk are. Only Timber Protector gets destroyed. Wrath won't back up and try to "re-destroy" the other creatures.

Note that this is different from a case where, for example, Pyroclasm kills your Goblin King and then ends up killing your other goblins as well when they shrink. This is because damage stays marked on a creature until the end of the turn. However, "destroy" effects are just applied once. They don't stick around for any length of time.
