an opponente used teferi's protection, and i control or szadek or undead alchemist and attack him, does his deck is affected or not?

One of the things that protection dose is prevent damage being dealt from a source of the specified type. The way it does this is with a replacement effect. The abilities on Szadek, Lord of Secrets and Undead Alchemist are also replacement effects.

If multiple replacement effects would affect a single event, the affected player or the affected permanent's controller decides the order that they would like to apply them.

In this case your opponent would choose if they would like to prevent the damage via Teferi's Protection 's "protection from everything" and then there would be no damage for the other abilities to replace; or if they would like to prevent the damage via the creature's ability and mill and/or add counters and there be no damage to be prevented by the protection.
