Returning Primordial Hydra from the graveyard to the battlefield and a +1/+1 counter.

If my Primordial Hydra was in my graveyard, and I brought it back to the battelfield with a card like Twilight's Call would I be able to put a +1/+1 counter on it with a Bow of Nylea or an instant or other active to keep it from dying?

No. It'll die as a state-based action before you can even activate or cast something. State-based actions are checked every time right before a player would receive priority. You'd need a static +1/+1 like Glorious Anthem to keep your hydra alive in time.
