Progenitus Protection from everything

I have a Progenitus in my collection and it states that it has "Protection from everything" does that mean it cant be countered when I play it?

Protection is only active when a permanent is on the battlefield. When Progenitus is on the it is just a spell not a permanent. Only things that say that they can't be countered explicitly can't be counterered, like Terra Stomper.
