Mangara of Corondor + conjurer's closet

Can I flicker Mangara of Corondor with Conjurer's Closet and keep the Managara? If so, how does the stack work?

No.

At the beginning of your end step when Conjurer's Closet triggered ability removes target permanent, if you use Mangara of Corondor's activated ability in response, Mangara of Corondor will no longer be on the battlefield and not be a valid target for Conjurer's Closet's triggered ability.

So it sounds like you want to activate Mangara of Corondor then use Conjurer's Closet to flick it before the ability resolves.

If so, you are unable to do that. Because Closet triggers at the beginning of your end step, it will be on the stack before you can activate Mangara. Because Mangara will resolve first, it will already be gone before Closet resolves

There are 5 phases (Beginning, pre-combat, combat, post-combat, end) during a player's turn. The stack must be empty and all players must have passed priority for a phase to end.

As long as the ability is on the stack before Mangara leaves the field, Mangara can indeed leave the battlefield and still have its activated ability resolve with the other target permanent being removed.

Your flicker idea with Conjurer's could work though as long as you activate Mangara's ability during the end step of your end phase.
