Interaction between Merieke Ri Berit, Nightmare Shepherd, and a stolen commander...

So I steal my opponent's commander with Merieke Ri Berit , untap her to destroy the commander/creature, then Nightmare Shepherd can in theory exile the commander to copy it as a 1/1. But the wording on Nightmare Shepherd is where I'm stuck... when the creature dies, I can exile it and copy it, but does my opponent get to exile it first, putting it into the command zone, preventing me from copying it...?

The rules on commanders changing zones is now a SBA from the graveyard. Your opponent's commander will hit the graveyard and Nightmare Shepherd will trigger. SBAs will be performed and then the trigger will go on the stack. If your opponent puts their commander in the command zone it will not be in the graveyard when the Nightmare Shepherd trigger resolves and you will be unable to exile it.

Yes, moving a Commander from the Graveyard to the Command zone happens when state-based actions are checked, so it would occur before Nightmare Shepherd has the possibility to exile the Commander.

When the Shepherd tried, it won't be able to find the commander, because it's been moved from the Graveyard to the Command Zone, causing the Shepherd to lose track of it.
