Hexproof against Schemes?

Do abilities like hexproof, protection or shroud protect the permanent from Schemes that need targets, like Your Will Is Not Your Own ?

Yes, they will work as they usually do. Hexproof will work if the scheme is owned by an opponent of whoever controls the thing with Hexproof, and Shroud will work against a scheme owned by anyone. Protection will work only if the scheme has one of the qualities that the protection ability specifically protects against (for example: schemes don't have a color, so "Protection from red" or any other particular color won't do anything).

Actually, I'm gonna do a little run-on question here. Are scheme cards considered 'cards' by the game? IE, can you use a Painter's Servant to grant schemes a colour so that protection (from that colour) works against them?

According to the Comprehensive Rules 313., Scheme is a card type that appears only on nontraditional cards and they can have static, triggered or activated abilities, but the archenemy doesn't cast them.

A nontraditional card is a card. Painter's Servant will affect a Scheme.

108.2. When a rule or text on a card refers to a “card,” it means only a Magic card or an object represented by a Magic card.

108.2a Most Magic games use only traditional Magic cards, which measure approximately 2.5 inches (6.3 cm) by 3.5 inches (8.8 cm). Traditional Magic cards are included in players’ decks. Certain formats also use nontraditional Magic cards. Nontraditional Magic cards are not included in players’ decks. They may be used in supplementary decks. Additionally, they may be oversized, have different card backs, or both.
