Heartstone and creatures in graveyards

Does Heartstone effect activated ability of creatures in your graveyard like Kuldotha Phoenix?

Afraid not. When a card refers to a "creature", it means a creature permanent on the battlefield. Off the battlefield, it's a "creature card". That's why the wording of Animate Dead is so wonky.

Embalmer's Tools would reduce to cost the activate that Phoenix. Zirda, the Dawnwaker would as well, because it doesn't specify a source type.

No. Something only counts as a creature (artifact, enchantment, planeswalker, permanent, etc) when it's on the battlefield. In other zones, it's a creature card, but not a creature. Some cards like Kuldotha Phoenix and Lochmere Serpent have abilities that activate from the graveyard, but that doesn't make those abilities into creature abilities.
