It seems this question was asked twice, so I'll post the answer from the other version and close out this thread:
Proliferate only works with counters on "permanents and/or players". A permanent is defined as "a card or token on the battlefield . . . and it stops being a permanent as it's moved to another zone by an effect or rule." (Rule 110.1).
Because the cards exiled by Etrata, the Silencer are not permanents, Proliferate cannot interact with these exiled cards.
