Does Brave the Elements work against Multicolored spells

To put this in context if, for example, I have a Brave the Elements and my opponent has say Putrefy.

Would BtE work if I give protection from just one of those colors or would I have to cast 2 and protect against both?

It would work with one cast.

Let's say you have a white 1/1 Soldier token on the field. You then cast Brave the Elements naming black. You now have a 1/1 with protection to black, which will work like so.

Whenever anything tries to damage, enchant/equip, block, or target that token, the game asks, "Is the source black?" If the answer is yes, then protection kicks in and prevents that action from happening. Putrefy is both green AND black, meaning that Protection to black will prevent that situation.
