I deal combat damage with two creatures to a player who has [Nine Lives] on the board. Will [Nine Lives] get one or two counters?

Each creature counts as a different source for Nine Lives . Therefore it gets two counters in your example.

Well, the controller of Nine Lives would put two counters on it. I originally misread the question as you controlling it and can't edit my comment.

You need to use double brackets in order to link cards.
Nine Lives
You would put two counters on it. Each creature is a different source of damage.
