Deck/Inventory Synching

I am having some trouble understanding how deck syncing affects my inventory, such as whether or not the cards are in my inventory for price estimates, and if I remove the deck will the cards move from the "synched" column to the "qty" column, and generally don't understand how this works in regards to my collection.
