Whew, lots of cards to get through, but early on, here are a few I would consider adding:
Fierce Guardianship seems like a staple for blue commander decks. Potential 0 cost counterspell with only downside being you have to play your commander is very potent. Hard casting for 2 and a blue isn't bad either.
Drannith Magistrate might be a card I would include here for a stax effect. Still not sure if I want to include it in the 99, but it shuts down graveyard shenanigans and commander-centric decks. If sideboarding was a thing in EDH, this would definitely be in there.
Lore Drakkis and Dockside with Chain of Vapor/bounce spell combo with 6 artifacts or enchantments creates an infinite combo that looks intriguing. Will probably cut Eternal Witness for Drakkis and find a replacement to add Chain.
Deadly Rollick and Deflecting Swat would make fine additions to the collection, as well.
Dismantling Wave might be interesting removal to slow down an opponent. With at least 3 opponents, destroying a Mana Crypt, Sol Ring, and Rhystic Study early in the game would set opponents back a turn or two.
Really sad that the zappy otter is banned. However, it makes sense as it's just a 101st card in decks that can play it, and puts decks not able to run those colors at a massive disadvantage.
