When Kardur, Doomscourge dies with Nightmare Shepherd in play, can I make a copy of it on the way to the command zone?

Yes, these work. What matters is that you actually exile Kardur from the graveyard for the cost of each of these effects. They don't care what happens to Kardur after you perform that action. Even if there was a replacement effect that replaced the zone move to exile entirely with a move to somewhere else (the current Commander rules use an SBA for graveyard and exile moves that's applied after the move) these would still work because you performed the action, even though the expected result of that action got replaced by another result.

And a similar question regarding Dollhouse of Horrors exiling Kardur, Doomscourge from my graveyard, then having it return to the CZ.
