Put the Signets and talismans replacing Vedalken Engineer and Etherium Shaper. I know they add a lot in terms or ramping, but they are useless for non-artifact spells. You can also remove either Disciple of the Vault or Impact Tremors since both do the same job in combo. Anointed Procession is not really relevant since this is not a token-focused deck. If you want to focus in the combo plan, you'll probably not attack too often, so Silas Ren and Master of Etherium are a little useless. You have better ways to recover cards from the graveyard than Silas.

Just to note, your "Turn 3 combo" is in fact a turn 2.
T1: island > Sol Ring > Pili-pala
T2: island > Grand architect > attack with Pili-pala > tap Grand architect to make > use it to untap Pili-pala making > use it to make Pili-pala blue and then combo off.

Hey! You have a wincon already there, which is a combo with Breya, Etherium Shaper + Ashnod's Altar / Krark-Clan Ironworks + Nim Deathmantle. Sacrifice Breya and a token to make , then use it to reanimate Breya with the Deathmantle. When she enters again, makes 2 other thopter tokens. Each time will make a new token, so you can repeat it to make any number of tokens. Any number also means you can sacrifice any of them to make any amount of colorless mana, which you can use to activate Breya's ability to deal damage to an opponent. In short, infinite mana, infinite tokens, infinite damage, win the game.
There is another combo in your list, which uses Sharuum the Hegemon + Disciple of the Vault + Phyrexian Metamorph. With Disciple in play, all you need to do is have the Metamorph copy Sharuum, either reanimating it with Sharuum or casting it while Sharuum is in play. Because you can't have two Legends with the same name, you need to sacrifice one before doing anything as it enters the battlefield (a state based action), but the Enter the Battlefield ability gets to trigger, so after you sacrifice the copy, use the ability to return the copy, and repeat any number of times. Each time you sacrifice one, the Disciple will trigger, dealing 1 damage to an opponent, so you deal infinite damage.
I'd recommend you having all signets and talismans to fix your mana, specially if you are playing with a budget mana base. Check my Breya deck (althou not really budget) to get more ideas.

I think its better to run Ephara inside a Brago or Roon deck rather than using her as the commander. Between her and Brago, while she gives you a card a turn, Brago does ramp, draw, exile, copy, everything at once. Just to tempt you a little more with him, think of blinking Duplicant, Mulldrifter, Peregrine Drake, Clever Impersonator, Lavinia of the Tenth, Venser, Shaper Savant, untaping mana rocks like Gilded Lotus and Mana Vault, reseting Tangle Wire and Mystic Remora, activate a Planeswalker twice a turn...

Some suggestions: This deck love some fast plays with abilities, so build with that in mind. Make your ramp be Elvish Mystic, Llanowar Elves, Avacyn's Pilgrim, Shaman of Forgotten Ways, Somberwald Sage, Priest of Titania, Birds of Paradise and Sylvan Caryatid. There are tons of options out there. Be sure to have something around 10 to 15 ramp cards including Sol Ring. Selvala, Explorer Returned can be both ramp and draw engine.
I don't know whats the win condition tho. Maybe something with the Paradox Engine, like having multiple activations of Fauna Shaman or Birthing Pod to tutor a bunch of creatures and make a combo. Or if you put a little money, Devoted Druid + Vizier of Remedies is a nice combo and that tutor of XGG that's comming in HOU can put it in play really soon.
Some other basic cards you may want are Swords to Plowshares, Decimate Day of Judgment, Sun Titan, Beast Within, and then some tutors, when you decide to put more money into the deck for Chord of Calling, Worldly Tutor and Green Sun's Zenith.

I used to like Jori En more since I like playing combo, and Arjun is too chaotic to try getting the cards and not send them back into the library. But then, Jori En is so meh, and I ended up not even casting her unless I had nothing else to do.

Start by thinking whatdo you want for a deck to do: synergistic cool plays, damage, controlling your opponents, comboing, stacking the game... Then search for a commanders that fits the game plan you choosed. For example, I started with artifact decks because I liked synergy within the deck, then it turned into combo, so I played Sharuum the Hegemon with tons of combos, where the commander could be part of, or help to build up to.Another commander I have found incredibly fun is Brago, King Eternal, blinking stuff and doing so many broken stuff (and also seeing my opponents suffer to multiple Rishadan Brigand triggers is priceless).
Looks like you don't like voltron strategy (swinging with a 20/20 for the kill) or creature heavy decks, so I would suggest going for a more controlling, stax play. Try Brago. The deck is pretty cheap to build and yet very powerful in play.
