Will the hideway card be exiled permanently?

My opponent plays Windbrisk Heights. My next turn I play Blood Moon. My opponent follows up with Banishing Light targeting Blood Moon. Does his Windbrisk Heights lose track of the exiled card?

No, they will still be able to cast it, as Windbrisk Heights hasn't left the battlefield and is still the same object that exiled the card.
