What if the creature Merieke Ri Berit controls stops being a creature?

Merieke Ri Berit gains control of target creatures. If the creature she targets is only a creature until the end of turn (a card like Sydri, Galvanic Genius, turns a non-creature artifact into an artifact creature until end of turn, for example), what happens at the end of the turn? Does Merieke's control over that permanent continue if it's no longer a creature, or does the ability only check for a creature when it targets? Does Merieke's destroy effect fail once the subject is no longer a creature?

The ability only checks whether the target is a creature when you activate the ability and when the ability resolves. Those are the only times that targets matter. Once the ability resolves, the effect is applied to the permanent, and it will remain in effect as it normally would regardless of what types the permanent has.

Will said permanent be destroyed if she becomes untapped or leaves play, as it is no longer a creature?

Yes. The "that creature" just means "that object," regardless of whether it's a creature or not.
