What happens to indestructible creatures with -1/-1 counters putting it into the negative?

I was playing against my friend, who played Predator Ooze. Knowing this can get out of hand, I played a Skinrender and put it down to a -2/-2. Does it die?

Yes.

Indestructible only means that the permanent can't be destroyed. However, if a creature has 0 or less toughness, it is simply put into its owner's graveyard as a state-based action. This isn't destruction (or sacrifice), so indestructible doesn't stop it.
