If my commander is Scion of the Ur-Dragon and I use his ability to become a copy of my Tyrant's Familiar does he get the +2/+2 bonus? Even though he is a copy of another dragons, he is still my commander right?

Yes. "Commanderness" is an attribute of the card, regardless of where it is or what it represents.

Relevant rule: 903.3. Each deck has a legendary creature card designated as its commander. This designation is not a characteristic of the object represented by the card; rather, it is an attribute of the card itself. The card retains this designation even when it changes zones.
