I just need to check something:
I put a Grafted Exoskeleton onto Stuffy Doll. An opponent attacks with a vanilla 3/3. I defend with Stuffy Doll so the opponent then takes 3 damage...which means that, instead of losing 3 life, he get 3 poison counters, right? It's my understanding that if a card refers to simply "damage', then that means any form of damage (as opposed to a specific form of damage such as combat. e.g. you can't use Prey Upon with Permeating Mass to create a copy of Permeating Mass)

You would be correct.
Since Infect affects all damage, any damage Stuffy Doll deals to players will be in poison counters, and any damage dealt to creatures will be in -1/-1 counters.
