What happens to the extra damage?

It is dealt to the defending player.

Protection only prevents damage dealt, it doesn't prevent the damage assignment.

Trample means that at least lethal damage has to be assigned to the blocking creature(s), and the rest is dealt to the defending player. It doesn't care whether the assigned damage is actually dealt or not.

It's one of the rules where the rule trumps logic. A 2/1 death touch trample creature still deals 1 damage to a player who blocks with a 5/5 creature with protection from creatures.

Trample only looks at what should be lethal being dealt to blocking creatures before damage being able to be dealt to defending player.
