Can I play Protean Raider and use his ability to choose a creature with hexproof?

Yes, as its ability does not target.

This applies to just about any Clone-type creature. Because they don't explicitly use the term "target", they don't target. The resulting copy effect will even copy said hexproof or shroud ability!
