I give my Phage the Untouchable general to an opponents with Endless Whispers. They lose. Phage gets exiled with the controller losing the game, but since phage is my general, can I put her in the command zone or is she exile forever with my dead opponent?

You may put Phage the Untouchable into your command zone. Any time your commander would be put into exile (even as part of a player leaving the game) you may choose to put it in your command zone instead.
