My question is this, will the Bannerets static ability of reducing the cost of Merfolk spells by {1} reduce the Harbingers alternate casting cost of {2}{u}{u} when you chose to pay the additional cost to cast it at instant speed?

Yes it would. When determining the total casting cost of a spell, you first take the Casting cost or Alternate cost, add any Additional Costs, and subtract any Cost Reductions. The “formula” would look like this:
CC+AddC-CR=what you pay.
Using this for your question, we take the casting cost of , add the additional cost of to give it flash, and subtract the from Stonybrook Banneret , for a grand total of to pay.
