kytheon and commander damage

Say my opponent attacks me with Kytheon, Hero of Akros  Flip who is their commander and I take the damage. Later on they attack me with Gideon, Battle-Forged  Flip after they flipped kytheon and I have no blockers. Does it still count towards the same commander damage I took from Kytheon or no? I am guessing it does but I want to make 100% sure.

Yes, it does. "Commanderness" is an quality designated to the card and that card maintains that attribute regardless of whatever changes take place throughout the game.

903.3 Each deck has a legendary creature card designated as its commander. This designation is not a characteristic of the object represented by the card; rather, it is an attribute of the card itself. The card retains this designation even when it changes zones.
Example: A commander thats been turned face down (due to Ixidrons effect, for example) is still a commander. A commander thats copying another card (due to Cytoshapes effect, for example) is still a commander. A permanent thats copying a commander (such as a Body Double, for example, copying a commander in a players graveyard) is not a commander.

And from mtgcommander.net:
Being a Commander is not a characteristic [MTG CR109.3], it is a property of the card and tied directly to the physical card. As such, "Commander-ness" cannot be copied or overwritten by continuous effects. The card retains it's commanderness through any status changes, and is still a commander even when controlled by another player.

Mmm i don't see where in the rules refers to this type of cards, i think you are wrong, lets see if you flip Kytheon, Gideon enters as a new object (its exiled and come back) so it doesn't remmember his previous stat. More over if Gideon it's exiled you CAN'T send him to your commander zone because he is not your commander (Kytheon), so i don't think that it counts as comm demage when it is fliped.

As it states in the rules I cited, the quality of being a deck's commander is of the physical card, not the creature represented on it. A morphed commander still does commander damage, a commander that clones another creature is still the commander, and if it's controlled by another player it's still your commander and still does commander damage. It is not lost or gained when it becomes a new object, it is always the commander regardless of any status or zone changes.
