kheru spellsnatcher and commanders

If I flip Kheru Spellsnatcher to counter a commander can I cast it without paying the mana cost or will the commander going back to the command zone ability foil my plans due to to it being exiled in a different way?

Whenever a Commander is going to be placed in the graveyard or in exile the owner has the option of instead moving it to the Command Zone. So normally your opponent's Commander will not be in exile and thus fails the last check of the ability, but if some odd boardstate presents itself they could elect to leave it in exile for you to cast it.

When Kheru Spellsnatcher is turned face up, counter target spell. If that spell is countered this way, exile it instead of putting it into its owner's graveyard. You may cast that card without paying its mana cost for as long as it remains exiled.

If the commander goes back to the command zone, you won't be able to cast it.

If, however, the other player chooses to let their commander go into exile, then you're free to cast it, if you'd like. It probably means that the other player has something sneaky up their sleeve though... ;)

If the other player lets the commander go to exile, just leave it there. Usually, it has no way of returning to the game.
