Inkfathom Witch and +1/+1 counters?

How does Inkfathom Witch ability work with creatures with +1/+1 counters?

Is it only modifying the base values on the cards and ignoring auras, equipment and counters etc?

This requires layers.

Effects that set P/T to specific values are applied in layer 7b. Then, effects that modify P/T without setting are applied. Then, P/T changes from counters are applied. The end result is that the creature is a base 4/1 that is then buffed by static abilities and counters.

That's right. That's also why something like Turn / Burn says that it loses all abilities. So things like enchantments won't matter.

Well, some enchantments retain the abilities rather than conferring them to the creature. Also, buffs (like those conferred by Oakenform) aren't affected by ability-removing affects because they're on the enchantment, not the creature.

@anewsome: Enchantments still matter even if a creature has been affected by Turn / Burn. You just need to consider what abilities are.

For example, a creature enchanted by Lifelink would lose lifelink. But Spirit Link doesn't give the creature any abilities (the ability is just a trigger on the Aura), and so it would continue to function normally even on a Turned creature.
