When you need to remember what protection prevents, the mnemonic to remember is "DEBT" for Damage, Enchant/Equip, Block and Target.
As Mutilate doesn't cause damage, enchant or equip, block, or target Akroma, Angel of Wrath it will certainly be able to kill it, assuming you control enough swamps.
