How Does This resolve?

I have Erdwal Illuminator on the battlefield, and I have not investigated on this turn yet.

I cast Confront the Unknown. This says to immediately investigate, then place a +1/+1 counter for each clue on a creature I control.

So if I have no clues at the start of the turn, how many +1/+1 counters go on the creature, 1 or 2?

One. The spells effects are done on order written, then the triggered ability goes on the stack to investigate again. So the spell only sees the one clue.

Well, zero is actually correct since Confront the Unknown doesn't put counters on anything, but it will get +1/+1 until end of turn.

It investigates/creates a clue, get's +1/+1, then get's another clue from the creature.
