If I cast Faith's Shield on a permanent I control then my life drops below 5 before it resolves which mode of the card do I get? Does the target become pro or do all of my permanents and I gain protection from the color?

"Mode" is a technical term for Magic. If you see "Choose (some number):" and a bulleted list, those things in the list are different modes of the spell. It matters because whether or not the effect of a spell is from a particular mode actually changes the answer to a question like this.

Some choices have to be locked in as you cast a spell: modes, targets, distribution of damage and/or counters, the application of any alternate or additional costs, and how all the costs are being paid for. Any other choice gets made as the spell resolves, and any other information the spell needs to function is gathered as it resolves. In your example the Fateful Hour part of Faith's Shield is an extra effect that will be applied if you have 5 or less life as the spell resolves. You also choose the color you want to protect against at that time.
