Does Panharmonicon allow me to activate permanent with a man cost in the effect?

If I have Panharmonicon on the field along with Flameshadow Conjuring , Mirrorworks , and/or Minion Reflector and the appropriate permanent enters the battlefield, do I just pay the extra corresponding mana cost (RR for Flameshadow Conjuring and 4 mana for Mirrorworks / Minion Reflector ) and make two copies of the permanent?

Yes! Basically you get two opportunities to pay the cost, and you can choose to pay for both, just one, or neither triggers.
