countering ninjutsu

A few days ago, a friend ninjitsu'd a Silent-Blade Oni into the board. Because ninjitsu is an activated ability, I tried to Squelch the ability. He claimed because the ability was activated while the card was in his hand I couldn't counter it. is that legit, if so is there any way to stop ninjutsu other than blocking?

Your opponent was wrong,

you can Squelch (or Stifle ) abilities from cards in your hand
