Can you counter Progenitus' replacement ability?

I'm assuming ending the turn works, but can cards like Stifle, Trickbind, or Voidslime work? Can anything work?

No, replacement effects are just those. Which means that they replace something that happens with something else. They are not activated, triggered, or go on the stack in any way so they are not legal targets for Stifle, Trickbind, Interdict or the like. Nor would ending the turn stop this because it cannot be responded to.

The only way you can interact with this is if you have a replacement effect of your own that tried to modify the same event as Progenitus's replacement effect (ie Leyline of the Void). However, when 2 replacement effects are trying to modify the same event, the controller of the affected card chooses which one to apply so it would shuffle anyways.

No. Progenitus's second ability defines a replacement effect. It doesn't use the stack, it can't be responded to, and it happens immediately when Progenitus would be put into a graveyard. Ending the turn will not work, and neither will anything that counters abilities.
