Nice deck! Much better than my first Nekusar deck. Although as someone who has been playing with our zombie wizard overlord for 7 years, I have some advice.
It’s a good deck, but there’s definitely some cuts you could make to make it a little more focused. I love the inclusion of Breathstealer's Crypt ! I think it’s a very underrated card and it can be brutal against a creature heavy deck.
Do you have a specific way you want to win? Do you you want a huge burst of draw damage in a single turn? Or a slow painful death that your opponents can do nothing to stop?

Knowledge Pool is a pretty significant alteration to how the game plays, as it prevents players from casting the cards they want.
Breathstealer's Crypt changes how drawing works, removing the element of surprise.
Contamination changes how lands work.
Crumbling Sanctuary changes all damage into mill.
Solemnity wrecks havoc with all kinds of counters.

cdkime: I really like those suggestions, Library of Leng and Helm of the Ghastlord will most certainly find a home in this deck. I see the power of Phyresis, but I'm not looking to gain the hate of infect in my meta. Sigil of Sleep is also one I'll be keeping an eye on, though I've also bought a Breathstealer's Crypt for better creature control.

You probably need to stop them from searching libraries and shuffling. Mindlock Orb helps with that. Maralen of the Mornsong combos with that to stop anyone from drawing cards, but with Muldrotha as your commander you can bypass the lock with self-mill like Sultai Ascendancy or Deadbridge Chant or cards like Taigam, Sidisi's Hand or Abundance. Rather than Winter Orb, Smokestack and Possessed Portal work well with Muldrotha. It's a pity you aren't playing white since Angel of Jubilation and Breathstealer's Crypt prevents your opponents from drawing creature cards ever again.
Cut everything apart from lands, then add in the core control elements, and then ramp and card advantage and removal.

Transguild Promenade (not a great mana filter)
painted bluffs (not great mana filter)
River of tears (some comp decks run this but personally i dont like it)
Duskmantle Seer (you have some high CMC cards)
Nucklavee (cmc too expensive)
Wizard Replica (use actual counterspells rather than creature ones)
Dissipate (use a different counterspell: Arcane Denial)
Ravenous Trap (Run bojuka bog instead)
Disdainful Stroke (not a great counterspell: trade out for undermine)
Horn of Greed (this cards actually alright to keep if you cant find a replacement)
Neurok Stealthsuit (actually mentioning this card because its great! glad to see someone use it)
Sphere of the Suns (theres better cheaper manarocks)
Traveler's Amulet (not great ramp)
Wayfarer's Bauble ()
Deny Existence (not great counterspell: trade out for Dream Fracture?)
Negate (get Counterspell instead)
God-Pharaoh's Gift (Too high of a cmc for what it does, when your deck gets further developed you will end up with less creatures)
Mind Stone (trade out for sol ring)
Dimir Charm (i like izzet charm better, not a super whole lot of 2 mana cards you want to destroy in edh)
You have a lot of instant and sorcery retrieval, Honestly with Nekusar in my opinion you should actually replace those cards with more copys (For example Windfall and Collective Defiance are basically copys since they do the same thing) = Consistency, its nice to grab whatever you want from the graveyard but you dont always have that option.Heres some cheap cards to fit in maybe? i play paper and im thinking paper prices, everything here should be under $3
Graven Cairns: Fantastic mana filter, too bad the rest of the cycles are incredibly cheap, this is the only super cheap one
Breathstealer's Crypt: This card is insane for what it is, it hits you too but its still worth it.
Temple Bell Great card, try to tap it at the end of their turns, or use when you need to topdeck a counterspell

I didn't want to attack with creatures, although those are some nice cards, but the whole Deck had to be changed or atleast the creatures since I only run utility creatures. Neko-Te Hot Soup Sword of Feast and Famine
Illusionist's Bracers is already in the list but thanks anyways!
